Yes. WebP supports full alpha transparency including semi-transparent pixels. Transparent areas in your ICO icon are preserved in the WebP output.
WebP is better for performance (25–35% smaller) with the same transparency support. Use WebP for serving icons on modern browsers. Keep a PNG fallback for software and older browsers that do not support WebP.
If you want to use your favicon artwork elsewhere on your website (e.g. in a footer logo, About page, or app icon), converting to WebP gives you a web-optimised format with transparency. For the actual favicon.ico in the browser tab, use the ICO or SVG format as declared in the HTML.
